As a followup to this.... I worked with support, they were nice enough to send another batch of staples over to confirm that wasn't the issue. But because the printer is out of warranty they wanted $500+ to come look at the finisher, even though the finisher is brand new, because the warranty goes with the printer, not the finisher.
Still does the exact same thing, even with the 2022 firmware and drivers (326862_VL_B600_B610_E.bin and UNIV_5.860.1.0, postcript and PCL6).
Still 100% reproducible. Send a job with stapling to the printer, it doesn't staple. Send the same job as 4 copies, it will staple #2 and #4. Send 6 copies, it will staple #2, #4, and #6. You can see the stapler arm during the odd copies - it still spits out the staple, but doesn't move the arm over the paper, so the staple gets dropped inside of the printer during odd numbered copies.
Frustrating, because this has got to be a firmware problem... but can't get anyone at Xerox to look at it. I even paid a 3rd party xerox repair center to come and look at it (they only wanted $200) and they confirmed that yep, that's exactly what it's doing. Even after factory resets, etc. It also does it when printing from iPhone, which kind of rules out driver issues.
So for anyone reading this... I'd strongly advice against purchasing the finisher unit for the B600/B610, as it DOES NOT WORK for stapling (unless you want every other copy stapled.).

I searched the Support Page and this it the only article on the staple option. I think where this is a new device, you should call to speak with a product specialist at 1-800-821-2797.
I'm having a problem with the finisher unit we just purchased for my B610 printer. The finisher worked as expected for a few weeks, but now it will only staple every other job. So if I send a document with 1 copy and ask it to staple, nothing happens. If I send a job and and ask for stapling, and ask for 2 copies, it will staple the 2nd copy. If I ask for 4 copies of the job it will staple the 2nd and 4th copy of the document.
I'm seeing the exact same behavior when printing via airprint from my iphone as I am with Windows, so I'm fairly certain this isn't a driver issue.
I've tried updaing resetting the printer to factory defaults, and also upgrading to the latest firmware and also downgrading to older firmware, but nothing seems to impact this.
Any ideas what could be happening?
