Layer lost when Uploading a Flyer to Web Services

Product Name: Other - specify product in post

We are using Free Flow Web Services 7.0 and there are times when we upload a file to web services where a layer is lost after the upload.  The file prints just fine when printed on DC7000 Printers if submitted diretley to the printer.
