The only known issue applies to every job, not Illustrator only jobs.
The known issue he (My co-worker) referred to is caused by Daylight Savings time
It is not an application specific problem.
Actually, none of this was the issue. I made a follow-up call to Xerox and got a great tech who knew what the problem was; this is apparently a known issue at EFI and required a driver update (our machine does not update automatically). He got it fixed for us. Thanks anyway, guys.
A badly formatted pdf would take a long time too, but a PDF/X file from Acrobat would not, the long time is caused by the application having to make it print ready (Flatten the job, embed the fonts, eliminate transparencies). The whole point of PDF/X is to have that done in the file, it was literally made for printing due to all the issues caused by people not embeding fonts and including garbage data and multiple layers, which are all things printers have issues with.
We have utilized the PDF format in the past, but PDFs have the exact same load time issues. Thanks for the advice, will check Adobe forums as well; we also have a service call in for this issue. And now, on top of everything else, the cable assembly on my Tray 6 just got completely destroyed, so we're out of commission until Monday regardless.
Since this is an issue with Illustrator only, and only happens when accessing the driver, I would assume either the PPD is not loaded into Illustrator, or it is doing (Lets use a technical term here) something wonky.
So kill all these things in the driver until it stops the issue. (Circled things should not be enabled)
Realistically speaking, none of these should have ill effect on anything, but if it changes nothing, Either switch to a PDF/x based workflow like Adobe suggests, or check out their forums for issues related to EFI product print drivers. Or EFI support
Unfortunately, the "Productivity Setting" that you're showing is not appearing on either the Illustrator preferences nor on the Fiery Configure menu. Any other ideas would be appreciated.
Try to switch between Productivity Mode to Standard Mode (or viceversa).
First picture is to setup from Job to Job,
Second is from Fiery DFE
Third is from Free Flow.

We're in the middle of our heavy print season here, and when we print from an Illustrator file, clicking "Preferences" causes a wait time of up to four or five minutes. Per Xerox tech support I tried doing a manual image overwrite, and this had no effect. Any ideas?
