There have occasionally been drivers that worked incorrectly in such a way that what your users desire did in fact happen.
But technically it is always considered broken when it does, because the LEF or SEF changes sides, so does the duplex option.
You can try switching amongst drivers to find one that does what you want (Native PS, Native PCL, Native PCL6, Xerox PS GPD, PCL GPD, PCL6 GPD) and if you get one that works just don't update it.
From an Engineering standpoint, it is (the way you have it now) working as intended.
It also can change dependant on the version of Acrobat/Reader as well. Sadly, often in the case where it is all the right orientation, it will break the output so that each page after page 1 is thumbnail sized.

Our users sometimes print PDF documents that have a mixture of portrait A4 pages and landscape A3 pages. Is there any way to tell the printer to always flip on the left hand side rather than on the long or short edge? Without this, the reverse of the A3 pages comes out upside down.
The only way I can see to do this is to set up special pages in each document so it flips on the short edge for the A3 sections or to rotate every second A3 page, but my users are adamant that it used to happen automatically on our old print server.
