Can't claim for me understood your issue clearly, I've never run into something like this. But how it seems to me the thing is just about the pdf files you were trying to bring were really too complex for the algorithm. Try to do so but convert your docs in the image files instead, with the tool like this https://www.altoconvertpdftojpg.com/ due to this one is free there's not a great number of options to do the conversion it has, yet the quality will remain the same
Doesn't appear fixable.
If you can't modify anything in the creation of the file, the output of the application, the settings in the submission, you would be asking to have the printer itself make changes to the pdf before print, which isn't a thing it can do.
To do such a thing would require a Fiery print server, which could have it applies to the queue, Composite Overprint would likely resolve it in the case of a Fiery.
But since you just have the workcenter, that sort of advanced feature is not available to you.
So unless you can make a modification to the THE_PRINT_SERVER_QUEUE you probably are out of luck.
If that queue is from a driver by Xerox, you may be able to simply modify the highlighted settings to get the desired output, but if you can't change anything outside of the physical printer, I'm sorry to say the printer has no options to change, so you are at a standstill.

In what way adding a transparency as you said causes a problem (by the way, the watermark is nowhere near the logo so it`s not a problem of the watermark covering the logo).
Both the print as image or PCL driver solutions are inapplicable for our use, the PDF is sent directly by one of our application to the printers queue and the PDF processing is left to the printer (which unfortunately doesn't process it properly).
To give you an idea of what we do, it's similar to doing
copy /b A_PDF_FILE.pdf THE_PRINT_SERVER_QUEUE
Using Acrobat reader (or other simiilar programs) to print PDF as proven quite unreliable and before we noticed this issue using the WorkCentre internal PDF processing worked very well..
I am told that this particular PDF has the logo in the background which is a little less common apparently but acceptable. We have other PDFs in which the logo was embedded differently which have no problem but we unfortunately have no control over how the embeddeng is done.

You are adding a transparency within your watermark, either fix the watermark or save the file as pdf/x3 (Designed for print).
Beyond that you would need to Print as image or try a PCL driver
We are printing PDFs directly on our Xerox WorkCentre (7855 and other) printers and we recently noticed that the printer removes some parts of the PDF when it prints them under some situations...
Unfortunately the most important thing it removes happens to be one of our company's logo.
One of the situation which is known to cause problems is adding a watermark to our PDFs.
We have confirmed that the PDFs we send to the printer are complete, have no missing logos and all but when it prints them it discards one of the logo.
The problem is only present when a watermark is added to the PDF, if we don't add it the logo is shown so it's clearly the presence of the watermark which causes problem, as if the printer is now unable to deal with the (slightly) more complex PDFs.
Is there any way to fix this?
