I doubt it is the tray, more likely the stock as loaded.
The machine will not Duplex any stock that does not fit in these guidelines

So my guess would be that the trays that don't duplex are programmed with a stock outside of those. Of course that is just a guess since I have no idea how it is programmed, and since you say internal pages will print duplex, then they would fail just like the ones from the PC, because the driver doesn't make the decision, the printer does.
Bottom line, with the Phaser 6600DN PLC6 dfriver, this is the story. For duplex, I must select 2-sided and the By-Pass Tray. If I select Tray 1 and 2-sided, it prints 2 sheets single-sided.
It will NOT print duplex in the Main Tray, Tray 1. Any ideas still welcome.
First, neither 6600DN or 6600N are listed under "Xerox Global Print Driver PCL Properties. You selected the 6700DN. I followed your instructions fine until going back to Configuration Page.
Please read the words and don't just look at the pictures, the sentence right before the picture negates your First point
The latest GPD doesn't support the 6600 so it won't work

Go into the Control panel on your PC, go into Devices and Printers
Find the relevant printer install and right-click and go to Printer Properties > Configuration
Set the directional Communication Connection to Off then click OK (For some reason I don't understand, Apply won't be choosable)
Then go back to the same screen and you will be able to select Printer Model = DN (You can't actual change Duplex, you have to change the model, the reason being is that the DN has Duplex (Its the D) and the N doesn't
And after doing that I realize you may have a N driver chosen instead of DN, but if that is the case, my post will still help ;-)
I am running Windows 7 x64. The 6600DN does print Xerox documents from the Control Panel, ie. Demo pages
and Configuration Report in Duplex; this indicates the Duplex Unit does operate. However, printing duplex
using the print driver no longer functions. I have used the Xerox Global Print Driver PCL6, both the current
version from the website and an older version, V3.8.496.7.0.
If anyone has any ideas ,I would be most appreciative.
