I have tried this out on our WC7845 and I have been able to view all of the SubSites, Folders and Sub-Folders that I created via the Office 365 interface. I did notice that my folders, subfolders and uploaded files all display under the default Documents folder. So, when I logged in at the device and browsed to my TeamSite it did appear at first glance that my folders were not there. However, they were there. I just had to drill down further to see them.
One thing to note, Subsite and folder titles and descriptions should not include any spaces or special characters. I'm not sure if this may be causing the error message that you described in your last post ("error messages "There is no / {mysite} folder...").
Could you explain what you mean by the statement: "When I push "our own offices" - Folder in a device control panel..."? Are you using a customer app that you've created and installed?
Yes, I do believe that it is possible to define that only certain folders will display at the device. This can be achieved using the Office 365 interface when the Folder is created or edited later (you can define who the folder is shared with). Also, at the SubSite level, you can indicate if you'd like to inherit the Site permissions.

I'm wondering what device you are using and what software/firmware version is currently installed on it.
Also, I'm curious, if you create a Shared Folder that this not Private, can you see this folder after you log in at the device?
When you log in to SharePoint Online using the Web browser, can you see/access all of the folders/subfolders?
